I have the OEM topcase installed on my bike.

The Honda top case and mounting platform is not specific to the NT. After mountng mine I had extra hardware and some rubber grommets left over. I believe those holes are for some other type of mounting option with another bike or top box.
Not sure what it was for, but it makes a great tie down point for a duffel bag on the seat with the top box installed----better than the hand holds because the duffel is pulled into the seat and the top box. Stays very secure.
I put a 3/4" stainless tubing through the hole and added some cheap hardware and end caps. Looks good (mostly hidden with top box on), work fine for me.

Can you go into more detail about the pieces you added to the 3/4" tubing to hold it in place?

I took my tubing piece to a local Ace Hardware that has small hardware bits in bins (not like Home Depot or Lowes) and plowed thru stuff until I found what would work. The Shaft Collars keep the tubing in place and are spaced wide enough on each side to fit a 1 1/2" wide strap.
